When my Rogue is on blue side (say atlas park) and I call for a mission the door will sometimes be on blueside as well.  When this happens I cannot enter the mission, but if I go to red side the mission will change its location to red side

It is known that if a player tries to use a Rogue alignment tip in Paragon City (or a Vigilante alignment tip in the Rogue Isles), the mission will tell you a zone for that mission on that side and attempt to show you a mission door for it, but no mission will be there. To do Rogue/Vigilante content (that isn't Kallisti Wharf content), you must be on the correct side, otherwise you confuse the game and get erroneous directions like you experienced. (Edit: This also applies to hazard and PvP zones, which will not let you open any alignment tips while in them.)

It's not just the tip missions; you can have the same thing happen with any mission that has an immediate follow-on mission if you complete the mission while on the 'wrong' side. For example, I had a mission from Harvey Maylor to find Vanessa de Vore's location by defeating 20 Carnival of Shadows. Not wanting to have to canvass PI looking for the occasional tiny Carnie spawn, I hied myself off to St. Martial and did some cleanup of the Carnie encampment there. When complete, a follow-on mission immediately came up, 'Defeat Vanessa & her servants'... in Sharkhead. Knowing that this would be wrong, I entered my base, and the mission zone changed to Atlas Park, where the mission door really was.

it has to do with how the map names are done. apparently hero map names are something like "city_map_1" for atlas, and villain map names are like "v_city_map_1" for mercy island. so it goes "city_map_2" is king's row, while "v_city_map_2" is port oakes, etc. which works all well and fine if you are a pure hero or stinky villain. but when you get into the in-between, "-ish" alignments, specifically rogue, this can go a bit haywire. something to do with how it searches for the map by "city_map_x..." 

 

it does this too with exploration tip missions if you are in the wrong zone
