Auto-completing a mission is generally reserved for when there's a bug or issue with a mission and you can't complete the mission normally, which is there there is a three day cooldown.  It's not meant for regular mission completion.  Instead, the mission giver will give you some task to do, whether out in the world or in an instanced mission (dungeon).  When you complete the mission, you'll be asked to return to the mission giver who will either give you a new mission, or introduce you to a new mission giver.

If the Auto Complete prompt came up it was because you went back to the contact without having completed the mission. Look at the mission window, when the mission is done you will get a mission complete overlay and either an exit button if it is instanced or a return to contact. In some cases you may automatically be assigned a new mission, just check the mission tab. No worries, and you're not banned, just out of auto completes till the posted date.

Apparently not. You either didn't finish it or if you had more than one mission, went to the wrong contact.

You have not been shadowbanned. You can keep playing, and you can complete missions. You just can't use the Autocomplete feature for a couple days.
