OK, I acknowledge that I don't actually know how this would be implemented... Perhaps by right clicking the pet in the pet window?

 

For MMs and Controllers (and I suppose everyone with Lore pets) can we get a way to chance the default "stance" they summon in.  Personally, for MMs, I want them to spawn in bodyguard mode, but for Controllers it would be nice if there was a way to tell the game "summon this pet in 'follow aggressive' mode".

For MMs, you can easily make a keybind or macro for it with petcoms, so it's just a simple click after summoning.

For trollers, doms, Arachnos soldiers and other pets, the pets are not as obedient and just do what they want. From my observationI think they port in defensive mode though, then stay aggressive until you drop out of combat. Also if you travel far enough from them they enter passive until they arrive by your side. not sure, just my casual observation.

I'll skip the Controllers get MM pet controls comment since @Psyonico already mentioned it. However, some other things about your comment:

 

Dominator pets, VEAT pets, and other pets not from a Controller or Mastermind are spawned in Aggressive Follow. They do not change out of Aggressive Follow ever. When your character gets too far from his/her/their/its pets, the pets prioritize getting back into an (unknown) designated radius of your character. This means that they will abandon any current combat and will not initiate new combat until they get back into that radius. (Edit: It's that whole Follow thing. Though even in the case of MMs and Controllers, telling a pet to stay at or go to a spot outside that radius will have the pet not obey and keep going to your character.) That is not a change in stance, it is a priority action for them. That is also why when you see your pet(s) run off after a running enemy, the pet will stop and return to you even if the enemy has not yet been defeated when the enemy gets too far away. This makes sense as otherwise the character would be stripped of his/her/their/its pets chasing runners, leaving the character vulnerable. The radius is very large, so your pets will still pursue runners, and hopefully defeat them, but once that limit has been reached, the pet(s) return(s).

I've seen more than one confused comment in the help channel over the new controller pet default.  As in, "My pet stops attacking now, why is this happening, is it a new bug?"
