I'm thinking SR for a secondary because I like the concept of someone taking people down with skill instead of powers (although I suppose willpower could sort of be looked at that way). My budget is 750 mil, but it may be possible to push it a little higher if it'll make a real difference.

Willpower is harsh for stalkers because they do not have Quick Recovery.

SR is ok

Nin does what SR does but has some extra tools.  If you do go Ninjitsu, warning ya that Caltrops will break hide/placate/ato1 proc and smoke flash does not give placate bonuses

Of those two, I'd suggest SR.

 

Stalkers do get great AOE def from hide, so stalkers don't have scrapper's late blooming issue with the set.
