Energy Aura.  Soft-capped defenses to everything but Psionic damage, decent resistances, and no worrying about endurance after level 30ish. 

 

Plus, using Energy Drain on Carnies and Malta feels so good.

You're going to find a lot of opinions on best secondary. The truth is they all have their ups and downs, and it will depend on what you want to do, what kind of build you want to invest in and what primary you are pairing with. My personal favorites on stalkers are electric, ice and nin, but the first two want heavy IO investment.

Agreed.  This is my favorite Stalker Secondary.

 

Energy Aura is awesome on Stalkers and they lose nothing really compared to Scrappers.  Actually having +20% recharge vs a variable amount makes it easier to live with.

 

AND with the energy glow version you get to be a glowy silhouette that is easier to see when hidden.  Good for old people like me with eye strain. 

 

I've run MA/EA and STJ/EA up to Vet level 15+ and they are really sturdy.

The Invul numbers for stalkers are also pretty awesome but I haven't played it. 

 

And of course Bio for people wanting to do extreme damage, but tbh I'd just roll a Blaster at that point.

Since WP is such a mix bag of things, In terms of IO sets and Incarnates I would work on filling in resist as needed, def, and then recharge depending on how much you think you need for your attack chain. Odds are regen and end recovery gets covered from WP, epics, IO sets, and Incarnates.

 

The only con I have for WP on a stalker is the lower resist and HP cap on stalkers versus brutes and tanks, so it might not be "the best" from a min/max stand point. In short, Accolades, IOs, and Incarnates make it difficult to find a bad secondary if you invest in it. I've never really seen WP as ever really being bad for the given AT. Compare Ice as an example.

 

Part of the issue in determining what is best is what the goal of the build is and how much are you willing to invest in it in the end. I prefer sets which are fun out of the gate versus waiting to hit 50 and then letting IOs and Incarnates make the build fun. People can talk about how world breaking an endgame TW/bio scrapper is and yet I don't (waits for Momentum) have the patience for it. Give me a StJ stalker at 10 with ATO procs and that's a good time right there. A build being fun at 50 isn't useful to me if it isn't fun getting to 50. /shield gets a ton of love. /ea is more fun leveling, so that's the one I have at 50. Note, I do have some of those builds but the only one which has hit 50 is my blue bar sucking Plant/storm, but yay for Cardiac and still being fun enough to see 50.

I like bio armor a lot. I like the damage bonus of offensive adaptation with the option to go efficient or defensive if necessary (though hardly ever go out of offensive). I like the recovery bonuses that bio provides. 
 

I am able to soft cap S/L/E/N defenses and have decent resists for S/L.  The little bit that gets though defenses is mitigated by resists, and is then taken care of through bio armors outstanding absorb/heal/regen. Even if defense is debuffed the absorbs/heal takes care of the rest. I also like that the absorb can be proactive with ablative carapace. I find it to be very survivable. 
 

Biggest cons: click heavy, min fx still has auras, and my build doesn’t have a ton of recharge. Still I think bio is one of the better sets.

Will Power is what Regen should have been the whole time.  The best way to slot for WP is to try to get as much +HP as you can with some good Regen % as well.  You'll also want to try to cap out your S/L Resists while trying to get your F/C, En/Neg, and Tox/Psi Defenses to soft-cap.  This usually works better for Tanks as they have access to higher Max HP.  For a Stalker I would just try to worry about Hard-capping S/L Resists while Soft-capping your defenses as much as possible.  You won't be able to Regen as much HP and out Regen the amount of damage you take like a Tanker would.  I don't know what your Primary is, but here is a Nin/WP/Body Stalker I made.

Wow Static that sounds absolutely awesome. I pretty much went that way too.  My primary is StJ which I cannot complain about at all. The damage is pretty sick. I love every single minute of it. As far as Bio Armor, the ONLY reason I won't use it is because of the effects that still show up even when they are supposed to be off. Soooooooo irritating.

If you haven't read it yet I would highly recommend specifically this post from @Croax's guide, which runs through all of the Stalker secondaries.  I think it's pretty much dead on (although I don't much like Ninjitsu).

 

IMO the most well-rounded secondary is Energy Aura, which covers defense, healing, recharge, resistance, and endurance and still leaves a few skippable (but functional) powers. 

If you also want some direct offense out of your secondary then Shield and Bio are probably your best bets.

Yeah Invuln numbers look good.  High defense, High Resists, High HP, +to hit, I just started a StJ/Invuln

You can be really durable with Invuln.  I'm just short of 45% typed defense to all but Psi and have very solid resists to S/L/F/C, but E/N/P/T are only in the 30%s. Plus Dull Pain is stupid good.  The +tohit is nice, especially with a Kismet on top to make fast Zapp hit harder.  

 

The only real issue is endurance, so make sure you account for that elsewhere in the build (Impervium 4slot helps for the +end, on top of all of the usual suspects).

I just noticed this, and I want to add:
Fire, with procced out Burn, can also do good damage if you have a primary that can help prevent mobs from running out, like Psy Melee (100% knockup) and Ice Melee (Ice Patch).

Rad Armor has two different PBAoE damage clicks with long recharge that can be turned into mini-nukes, easily going over 600 AoE damager as an opener. The recharge is too long to be used twice in most battles, but that's more of an opening AoE burst of damage than Shield Charge.
